best research software

There isn't much software about research around. You can use gPapers to handle your papers and notes and then something CiteULike (http://www.citeulike.org/)
which can suggest you reads based on what you've read already.

You can do that easely in word? I always have being usng it for writing papers and such..

I would like to know the best research software around. I mean software to help write papers with footnotes and endnotes. I had used endnotes, but do you know of any software that also allows note taking and indexing.
