It is hard to choose one, but if I have to, I will choose Dark City.
Choosing only one, I'd have to pick "The Man from Earth". For such a 'simple' (no big budget CGI, action or fight scenes) movie, I enjoyed it immensely - it's very book like. Plus the producers have, according to Wikipedia, actually thanked people for torrenting it and so spreading the word. :)
Not that i enjoy ranking the sci-fi movies that I like, being my favorite genre.

I would have to agree with all those who said that Dark City had a big influence on the Matrix trilogy, but one should never forget TRON - the whole idea about living in the vertual world as well as using computer generated graphics for special effects... both Tron and Matrix were immence trendsetters - Tron was the first to use it (along with a movie called "the last starfighter" i believe...
In any case, my favorites should be Dark City, ET, Flight of the Navigator, Enemy Mine, Abyss.
I did like Matrix, however, growing up in Soviet Russia and not being exposed to a lot of western Sci Fi Movies, the most lasting memories were made when I saw the above mentioned movies for the first time as a kid...
