Adding rep to somebody
If I thank a post, I can't add rep after.
If I add rep to somebody using the scale, I can then thank their post (I just realized this now!). I would want to do this, so they notice that I gave thanks.
I haven't been using the scale much, because I figured the receiver wouldn't notice as it doesn't show up in the thanks box. Should I add rep and then thank, or are they supposed to be mutually exclusive?

If you rep someone, the person can see this in their User CP, and they can see the comment you have written too, this makes it that much more personal instead of a thanks.
You can do both, but remember to rep someone before thanking them. It is not possible the other way around.
