    Do you have gigabit NIC cards on both PC ? Well maximum for NIC would be ~120MB/s but most probably your HDD can not handle that.
    I think you will have at least 50-60MB/s speeds with rsync/scp (I have this speeds on 2 PCs with 1GigE switch and WD 7200 HDD).

    from my transfer:
    10GB size 51.7MB/s 03:18

    To transfer 50GB it won't be problem to wait 15-20 mins ? I think this is more than acceptable.

    Yeah I have gigabit NIC cards of both machines, and if I can get 50MB/s I'll be happy with that.

    You don't need cat6, it's expensive and has a very poor bend radius (usually stated as 4x diameter of the cable). cat5 will run gigabit OK over short distances (10-20m), but cat5-e will give very slightly better rates. If you are going to splash out on anything then get a decent switch, just because a $50 switch is gigabit compatible doesn't mean it can do line speed switching.
