Yeah, that's somewhat complicated.
I installed funplug on my NAS and have everything automated. I simply have uTorrent download the torrents. RSS feeds are filtered accordingly and completed files are automatically sent to the proper folders (categorized by show titles). I don't bother renaming anything because I like how the scene tags their files. UPnP detects all my streaming devices and all of which are able to play most encodes (no need to re-encode anything).
Other scenario:
DVR! Set my recordings and voila.

Ive always found Collectorz.com to be the best one for my films and series. I have tried over 12 and i find that to be the asbolute best mate.
Called 'Movie Collector'
I use uTorrent to download tv shows, then Nero to burn everything to DVDs and then Excel and Movie Collector to organize. I have a huge collection of TV shows.
I use rss to auto-download the tv shows that I'm currently watching and when I have some free time I just go to the folder and check what shows do I have to watch :D
I have a folder called TV Shows on my external hard drive. Inside it, every show has it's own folder and inside each of those folders is another folder that separates the seasons. I keep the respective episodes in there. It's basic, it works and as I'm no longer a collector, I've started deleting most shows as I've come to realize that I have no intention of re-watching them.
TV Shows > (folder: Name of Show) > (folder: Season #) > Episodes
