Would any issues come up, if I wanted to clone 250gb hdd to a 64gb ssd? The actual size of the data+os is less than 64gb.

I used free software Minitool Partition Magic after defrag to move disks' data close together

I was not really looking for software, but was more wondering if the hdd and ssd needed to be the same size for it to work properly.

Depends on the software. What you can do is to reduce the size of the 250GB partition to something like 50GB and then clone it.
Then you have 200GB and 50GB partitions, you can even make a backup of the 50GB partition and directly restore it on the SSD if the software only supports HDD cloning and not partition cloning.
